My question is, does the code top things off at 100 or can you go above?  For example, if my designer has +3 for acceleration, and I level up to 100, is my acceleration now 103, or does it cap at 100?

It caps at 100, so don't waste those extra 3 dp, use them elsewhere.

In the last season I feel something changed. I feel like going over 100 with engine adds give some extra speed.. I will test it again in this season
