Could anyone explain this. If I set my strategy to run soft tyres on my first stint I qualify some 6 or 7 places lower than if I use super soft. It shouldn't affect qualifying as according to the rules and regs, the tyres you run the first practice session on are the tyres you qualify on.

No, the rules say the tyres you select for the first stint are the tyres you qualify on.
