Do your bonuses from your manufactures count towards your level cap for your car level? (example: if my Acceleration is +5 from my manufacture and the level cap is 100, I should only put 95 points into acceleration to max it out or does the points I put in max at 100 and the + from the manufacturer is a bonus on top? eventually maxing out at 105?

Yes, they do count John. As per your example, if you have a 5% bonus then there is no point developing above 95%

So why on the review bar you're still showing below 100%?

The bars in the review screen only show base design for all teams, for this reason you can calculate how many dp you will receive from research.
Supplier bonus add to this base design. So a base of 95 with a supplier bonus of 5 means the car will perform to a level of 100.
But the devs tell us the game doesn't recognise anything more than 100 so assigning an extra 5 dp to the attribute will not make it 105, the 5 dp you assigned are wasted.
This is the case for Elite. Because Rookie and Pro have a lower cap (50 / 80) you can use supplier bonus to exceed the cap.

Sorry Kevin, I feel that's not what I asked. I understand how it works when assigning actual DP. 
What I am asking is why doesn't the "UPGRADE" numbers transfer over to the "PREVIEW" line graph? I feel that if the preview line graph is not receiving the right numbers neither is my car. My upgrade charts say 100 with supplier's bonuses, but my preview line graph still shows it at base.

I didn't explain very well, I'll try again...

The number of research dp you receive is calculated on the difference between your BASE design and the strongest BASE design in the attribute you are researching. If total design (including supplier bonus) were to be displayed on the review bar chart you would not be able to calculate your best research strategy because you don't know what suppliers your competitors are using.
Does that explain it better?

I see no reason to worry about car performance being linked to the review line graph, it is just to help you with your research strategy.
