Losing time in the pits

Why when following another car closely (and both enter the pits) does the car behind lose 1-2 seconds to the car in front after exiting the pits? The pitstop times are roughly the same, makes no sense as different teams should use different pit boxes

Reason 1: different pit crews and therefore different pit times 

Reason 2: traffic in the pit lane can have some devastating impact on how much time you lose or gain in a pit stop. And on your track position.

Reason 3: Where your pit box is can also have an impact on whether you gain or lose some time in the pits. Especially if you pit at the same time as your competitors or even just one competitor and the gap is only up to 1 - 1.5sec.
