It's determined by whoever has the best finishing position(s), I think.

Yes, the best finishing position of the whole season counts and if it's the same then it's in order of who achieved this position first.
Interestingly it's slightly different for drivers, there if two reached the same position the next best result counts. So the lower ranked team can actually have the higher ranked driver.
